I prefer building my own base from scratch, especially on multiplayer. More convenient to set up where I want to set up.
pre-built structures are invincible, if you want to get in you have to get in through the door/window.
there is less entry space to fill up, and you can spam one way glass everywhere.
but everybody knows where pre-built structures are, and they often have zombie spawns.
on most servers, building out in the woods is better so you don't get raided. but if you're playing on some super active RP server or something, you might want to build your bases out in pre built structures. try make them really whacky sometimes, like making a ton of walls out of large metal plates stacked on top of eachother. that'd give you the freedom of any layout and resistance since they'd have to destroy multiple plates to get through the wall, while with regular walls you'll have 1 maybe 2 to destroy. I know I've raided Molton with only a randomly spawned shadowstalker and whatever ammo was next to it because he had simple walls.

After you blew open a wall, you had fallen out the bloody window and got stuck down there and had to shoot your way out.
That being said, the walls were double layered. You entered from an in-progress expansion that only had unlocked pine doors on the lower level.

Still, multiple breaches just with loot gathered in a few minutes from scorpion-7 and the tunnels nearby. You'd think the amount of weapons that can destroy structures is pretty low, but you only need a few explosives or a bit of luck to break through most bases.

No luck needed. Use ladders and just bring two charges. Ez-pz: you're through the base.
Ladders op.
EDIT: Fortunately, there's lots of stuff now to help against that now, though. Building is still sucky imo. :(
All radio towers, that one shed in Russia, and that barn in Yukon lack zombie spawns, have item spawns, and are invincible. they may be small, but if you need you can expand your base with buildables. So IMO the best base is both makeshift and prebuilt.
